In Ruby and Sapphire, there is a glitch that occurs when you capture a Pokémon that has used Transform (namely, Mew and Ditto). Of course, in those versions, you cannot capture those two Pokémon without a cheating device, so the glitch cannot be triggered in normal circumstances, but this is interesting nonetheless. If you capture these Pokémon, they won't be registered as caught in the Pokédex. The way to work around this is to trade it to another Gen III cart (the version doesn't matter), then trade it back.
Thankfully, the glitch doesn't occur in FireRed, LeafGreen, or Emerald, where Ditto can be caught (and in the case of Emerald, Mew as well... sort of), or else that would really be a problem.

Interesting find. Did you definitely have the National Pokédex? Perhaps there a variety of glitches like this exclusive to 'unobtainable' moves at the time. This reminds me of the Pay Day glitch in Ruby/Sapphire, where if you trade over a Pokémon with Pay Day or acquire the move via Metronome while the Pokémon is holding an Amulet Coin, then at the end of the battle only half of the money is displayed but when you check your Trainer Card at the end of the battle you still get double earnings. Then there is the nightmare glitch which somebody called Necrosaro noted on Bulbapedia, where if Nightmare is used on a sleeping Pokémon but it wakes up due to Shed Skin, the Nightmare effects are still intact. However, what I did not notice was this noted earlier, which seems to be an alternative method of triggering the glitch "If the target is put to sleep in the same turn it was woken up by an item, the effects will continue." Random thought: What happens if you try to Mimic/Sketch Assist or Metronome in Ruby/Sapphire, does it copy Assist/Metronome, the move brought up later or just fail? I find it interesting that Assist (and a handful of other moves actually) can't be used via Metronome in Generation III, but were made available later in Generation IV.

Random thought: What happens if you try to Mimic/Sketch Assist or Metronome in Ruby/Sapphire, does it copy Assist/Metronome, the move brought up later or just fail? I tried with Assist and Mimic in Sapphire. It just Mimicked Assist. I don't see any moves which it could not call in an earlier generation which were later made callable in a later one.

I tried on that german debug ROM. Actually, it tries to register the Pokémon that Ditto transformed into, that will most likely be on your Pokédex.
